They do have transporters. And they’ve shown countless times on the show that they can target specific materials during transport.
All they’d need to do is transport all urine directly out of the bladder of everyone on the ship once every half hour or so. What else would O’Brian be doing all day in that room?
It must suck to go on away missions and suddenly have to piss and shit the natural way. There’s probably starfleet officers stranded on some moon going “damn I hate using my butthole, its been years since I needed to use it”.

There would be people who insist on using the bathroom the 21st century way, because they do not trust the transporter to remove the entirety of the bowels/bladder.
